I have been reading about spells, and many spells ask you to match the targets Magic Points with the caster's on a resistance roll. As Magic Points can be expended, does this mean the current, or the default Magic Points? For instance If the caster has 10 Magic Points in default, and in casting the spell spends 1, does he/she use 10, or 9 for a reference?

It means current magic points. If the spell's author wanted you to roll the 'default,' they'd ask for POW instead.
