Manly Wade Wellman wrote two novelettes, "Coven" and "Fearful Rock," set in the Ozarks during and shortly after the Civil War. These are not Mythos-specific, but they provide good flavor for ghost-hunting, demon-busting enterprises in the rural South. The stories were collected in the Lonely Vigils volume from Carcosa, and more recently in the Nightshade series of Wellman fiction.
West of the Ozarks, there was a mini-Civil war between Northern-allied and Southern-allied tribes in the Indian Territories, now Oklahoma. Hmm, I wonder which side Yig favored?
And I'm sure the Cthulhu cultists of southern Louisiana continued to shout and dance and revel and kill all through the Civil War.
